I've had a similar problem in the past. It seems that the mtstore database had become corrupted. To fix it I had to delete the MTstore.nsf database. It should be in the mtdata folder. You will also need to delete the full text index on this database.

Restarting the MT Collector service should recreate the database, however you will lose any past Message Tracking information. You might want to try running fixup on the database first, but I'm pretty sure it didn't help on our server.
